In Lippies, the solid horses (without grey gene) are the rarest. As for the rest, I'm not sure. I think that from the base coats, the rarest one is almost always Seal Brown and the Wild Bay (if they are in a breed, that is) The paint markings are pretty common in GVs and Mustangs (Tobiano is the most common in GVs and Sabino and Roan in Mustangs I think). Rabicano generally seems to be less common than Tobiano, Sabino and Dominant White. Sooty, flaxen and Champagne are rare genes, and their combination with other genes (Dun, Cream, etc.) should be worth even more.
A tip: if You wonder whether a breed has a particular coat color, go into your inventory and check the last tab, "wardrobe". There you can check the looks of any breed and any gene combination that is possible in the game.

Lipizzaner: Horses without the grey gene
Gypsy Vanner: solid color without a pattern. Wild bay and seal brown for the base coats, and then anything with dun, or double cream.  Colors such as Dunalino, seal brown cream dun, sorrel, and Moreno are considered rare. Also, horses with modifiers such as silver, flaxen, and Pangare are also highly favorable and rare.
Mustangs: Again solid colors with gene modifiers such as silver, flaxen, and Pangare are considered rare. Horses with dun, champagne, and cream such as anything with champagne dun are considered rare. (I don't breed mustangs so I'm not sure what patterns can be considered rare)
Shetland Ponies: Pretty much the same as the other breeds, however, to make a horse color rarer Shetland Ponies should have no patterns (eg. tobiano, sabino).
Akhal-Teke: These horses don't come with as many colors as the other breeds. Double creams such as Perlino and Cremello would be rarer, and horses with the sooty gene would be considered very rare.

Conclusion:
Any horse with the gene modifiers such as silver, pangare and flaxen can be considered rarer and more sought-after than horses without it. Also, horses with dun or champagne (or both) are rarer along with horses with solid coats (those without tobiano, sabino ect) would be considered very rare on some breeds such as Gypsy Vanners or Shetland Ponies.

I know only 3 gypsy vanners exist at the moment that is Moreno without any patterns. (I own two of them)
